Indexing your bellhousing prevents premature transmission pilot and input shaft bearing failure, and offers smoother shifting by eliminating unnecessary silos on the input shaft. Misalignment can also cause premature failure of your clutch disc hub.
But the best reason to index your transmission properly, this video says, is because it can help free up some extra horsepower.
